What's surprising? All Mutt settings are persistant, and last until changed again. This one too.
One may get surprising results if not every single file that could ever be possibly sourced/read by mutt doesn't have a $config_charset line. If all files are encoded in the same charset, a single setting very early might be good enough, too.
