Comment:

 Either you can use the suggested ':source ~/.muttrc\n' within a macro, or
 you can put your mailboxes setup in a shell script printing 'unmailboxes
 *' before anything else. Mutt will remove all previous mailbox definitions
 and add your new ones. You can source it with 'source /path/to/script|' in
 .muttrc and add a macro for that command, too so it can be done within
 mutt with just one keystroke.
