The 'Seen' flag is usually managed by the server, and automatically
set by it when you read a message. The only time mutt explicitly sets
it is if you use the set/clear flag function. So it sounds to me as
though it's your IMAP server that's going wrong, unless you can see
some place in the log where mutt is explicitly clearing the \Seen
flag.
