So silly of me! I had this line in my ~/.mutt/keybind (included from ~/.muttrc): macro compose \ed "<pgp-menu>a0xBB9D2C24\n\n" "Sign with DSA key" and was using that to sign. This seems to prevent mutt from using the remembered passphrase. However, just pressing "p" then "s" made work fine!
