Coloring by the "In-Reply-To:" and the MessageID Header maybe a

Or Maybe this way:
let procmail write every messageid to a file, and check it when
receiving mails if a messageid in the "in-reply-to" header is listed
in the file. If its listed, just add a header to the mail "X-color:
foobar" and filter it when coloring

I think this is possible when you are using procmail... but i have no
idea how to do it =)
