Look in the archive. You can nest maildirs, but you have to accept the
problems. With mutt the only problem seems to be the navigation, but I
don't know, how other programs handle broken Maildirs.

You have to tell your computer somehow, where to go.

Yes, it looks fine.

I don't think you can color them differently; I would give them
separate names, my subdiretories which are not maildirs start with
capital letters, so I don't have this problem.

You can go to the next mailbox containing new mail with just c<enter>
and you can cycle the names of these mailboxes with <space> after 'c'.
Just RTFM for mailboxes.
