It can be, you just have to tell mutt to do so. What the difference
appears to be is that your "sent" file was created by mutt and the
others were created by procmail, thus the difference is just that mutt
has to be told to create Maildir's rather than Mboxes when creating
new folders. In other words, add this to your muttrc:
set mbox_type=Maildir
Then, of course, you'll need to convert your existing Sent box to
Maildir. The easiest way is to open it up in Mutt, save all the
messages to a new folder (e.g. "foo"), delete the old Sent file and
then rename the "foo" folder to "Sent".
