I'd say user-error :) I used mbox format mail with mutt and never experienced anything like you describe. And now i'm switched to Maildir and still mutt knows what mail is new and what isn't. Have you checked your settings wrt. new mail notifications? Or check that nothing else might mark those messages as read.
