You shouldn't need the leading /.
So, when new mail gets delivered there that mutt isn't seeing, is the
mail in ~/Mail/bsd-hams/new/ or is it sitting in ~/Mail/bsd-hams/cur/
without the "read" suffix on the filename?

Just FYI: you do know that `mailboxes` can take multiple arguments,
right? For example:
mailboxes $HOME/Mail/bsd-wonks $HOME/Mail/bsd-hams
Or whatever your mailboxes are.
Also, presumably you've set $folder to be $HOME/Mail, which means that
you can abbreviate those quite a bit:
mailboxes +bsd-wonks +bsd-hams
or
mailboxes =bsd-wonks =bsd-hams
...whichever you prefer.
