I'd need a way to control from mutt if the message should be

on the next online run.

download a mutt tarball and compile it with pop3 support
./configure --enable-pop
you can even add ssl support and sasl or sasl2 autentication
next time you can access to your _remote_ pop3 mailbox from within mutt
in this way
mutt -f pop://username@xxxxxxxxxxxxxxx
mutt will promt you for a password
(o)rder your messages for si(z)e and delete the big nasty ones!
quit the remote session and run "fetchmail -v"

also look here... simple cli but perl based
