I have a couple of alias-files too (more then 1000 aliases) 
and I source them all with

# ~/.mutt/muttrc
source ~/.mutt/aliases.ebay
source ~/.mutt/aliases.debian
source ~/.mutt/aliases.linuxmisc
...
