 possibly, if they are marking the messages as read. If they are, I'd
 consider this more a misfeature of other clients - I like being able
 to read a message in one instance of mutt and no longer be bothered by
 the other. You might consider filing a feature request to be prompted
 for any 'changed' mailboxes rather than just those with new mail.
 
 It's also possible that the clients aren't marking the messages as
 read, and mutt is doing something wrong. Have you tried playing with
 $mark_old at all? If $mark_old is set, mailboxes that have unread mail
 but that aren't appearing in the change folder prompt should also
 contain at least one message marked 'O'.
